How many nights in Athens
Two. One night gives you a rushed evening and a hurried morning, and you leave thinking Athens is just an airport with ruins attached, which is wrong. Three nights on a one week trip takes too much from the islands.
Two nights gives you one full day plus two half days, which is enough for the Acropolis and the museum, one neighbourhood properly, and two good dinners.
Do it at the start of the trip. If you leave Athens to the end and a ferry is cancelled, you lose the city entirely and possibly your flight home.
What to actually do in two days in Athens
The Acropolis at opening time, 08:00 in summer, or after 18:00. In the middle of a July day it is 38C on bare rock with no shade and the experience is genuinely unpleasant. Book tickets online in advance, there is a timed entry system.
The Acropolis Museum is air-conditioned, superb, and the correct place to spend the hot part of the day. The top floor holds the Parthenon frieze arranged as it was on the building, with the gaps where the pieces held in London would be.
Beyond that: the Ancient Agora, which is shaded and much less crowded, the National Archaeological Museum which is world class, and one neighbourhood on foot. Koukaki, Pangrati, or Exarchia rather than Plaka.

Which two islands to pair with Athens
From Piraeus, the classic and easiest pair is Naxos and Santorini, ending in Santorini and flying home from there. Around three to five hours to Naxos by ferry, then two hours to Santorini.
For less travel: Paros and Naxos, 45 minutes apart, both with airports, both with excellent beaches.
For a short hop if you only have a week and hate ferries: the Saronic islands. Hydra is 90 minutes from Piraeus, has no cars at all, and is beautiful. Spetses and Aegina are similar. This is the option nobody considers and it works very well for a week where Athens is the main event.
For the least planning: Crete. Fly Athens to Heraklion or Chania in 50 minutes and spend five nights on an island large enough to feel like a country.
The ferry logistics from Athens
Athens has two main ports. Piraeus serves most Cycladic routes and is 40 minutes from the centre by metro, on line 1. Rafina serves some Cycladic routes including several to Mykonos, Tinos, and Andros, and is 60 to 90 minutes from the centre by bus with no metro.
Check which port your ferry leaves from before you book accommodation. Groups regularly discover this on the morning of departure.
Piraeus is enormous with numbered gates spread over several kilometres. Arrive 45 minutes early, check the gate number on your ticket, and be prepared to walk.

The heat, which shapes everything
Athens in July and August runs 33 to 38C and has recently seen 40C and above, with the Acropolis closing during the hottest hours on extreme days.
The Greek response is the correct one: do things early, eat and rest between 14:00 and 18:00, and come out again in the evening. A group that tries to sightsee at 14:00 in August will be miserable and possibly unwell.
June and September are 28 to 32C, which is much more manageable. May and October are 22 to 26C and are the best months for the city, though the sea is cooler for the island half.
